If I understand you correctly, then there is no problem.  You want to
join a cable up in the loft to another one running down to the server
cupboard.  Joins like this are no problem provided you use high
quality connectors and maintain the right 'twists' in the cable.  The
faster the network runs, the more important this is.  As for the
actual termination, I would use a patch panel in the loft to do this.
This is the simplest way and has flexibility to connect other devices
in the future.
