As you know the MS IR receiver has two outputs and comes with two IR
emitters. Stick each one over the eye of your STB and configure MCE
accordingly. As long as the emitters are placed correctly they will
be controlled correctly and independant of each other.

Obviously aiming and firing your Sky remote will control both boxes
at the same time!

If you want multiroom and will be using one of your STB's to feed
the TV link module via RF2 then you don't have to worry as all the
channel changes, etc. are handled by the coax plugged into RF2.
