I use EAC and Monkey's to rip to lossless .ape files and the quality
is noticeably better:

At the risk of stating the obivous, you are aware that mp3 and
monkey's (.ape) files are completely different formats?!
As a lossless format, monkey is very good (imo better than wma, ogg,
or flac) but is not as widely supported by players and portable
devices. I use MC10 for my collection.
Although on theory there should be no difference between
"lossless"
formats - mathematically speaking, lossless is a bit like zip
archives. I.e. upon decompression / playback, the same binary data
should be reproduced that the original contained. But in practice,
there are differences in sound quality..
Go figure!
