Chris,

Simple things to check:

1) Did you format the disk with an /s flag?
2) When you copied the files across, did you copy a new version of
MSDOS.SYS in? (you shouldn't)
3) When booting from the Win98 Floppy, are you choosing CD-Rom support?
try using none..

this may be very basic, sorry...
