If you want to be left with a single chapter DVD (i.e. ifo and vob
file)
then DVDShrink will do the trick.  It has a re-author option that allows
you to select parts of titles.

Alternatively, Nero Premium might be a good (but more expensive)
option.  You can do the same selecting of parts of titles, but they can
be written out as mp4s.  It can also do a batch conversion so you can
leave it running for a few days and do the whole lot at once.
