it is possible with some compression software to add a
"watermark" - i.e.
exactly what you're trying to do.

Quicktime Pro may have that option - and it's only about US$25

Personally I'd use Final Cut Pro (Mac only I'm afraid) as it's just
awesome.

Depends on what your logo is like - I'm pretty sure that box won't handle
alpha information, so you won't get semi transparent graphics and edges etc
could be jagged/blocky depending again on the logo. More hassle too :(

Interesting alternative though.
