It's a common problem if you're not using a good standards compliant ftp
client - internet explorer's built in one is one of the worst offenders.

I normally just use the command line ftp.exe to send files to and from
the tivo, but I'm sure others will suggest a gui based one.

You could telnet in, find the pid of the ftpd with ps and kill it, then
restart it, but a reboot and a decent ftp client will solve the problem
for good :-)
